How does the bonus's work?

Can anyone describe how the  clear bonus and the deck bonus are paid out?  To me it very confusing.  sometimes when i  clear the  deck  i have  lots of cards left  in the deck so i expect large bonus, but then it pays out small. Other times  no  cards left in the deck and i get a larger bonus  cant seem to figure out why and how  it works  ,    Thank You,  okso
